I have had exactly this problem over many years with many 9.9's.
It had all the Yamaha dealers on the Aust East coast baffled as well as 
Yamaha Aust.
For the first one I ended up trading the 9.9 on a new one as they 
couldn't find the problem.
The second one was eventually replaced under warranty by a dealer at 
Airlie Beach but it took them weeks to figure it out.
Finally I found out what they had found and the next 2 I replaced myself 
(local dealer lent me a flywheel puller). I'm not sure that Yamaha has 
solved this problem, I think the coils overheat. The coils test as OK 
according to Yamahas test protocol and usually fail intermittently.
I recommend you get a new coil and try it rather than trying to prove 
the existing one is faulty.
